RESUMO:

Water deficit severely constrains plant growth and productivity, yet the regulatory mechanisms underlying drought responses remain incompletely understood. Here, we investigated the role of miRNA mediated regulation during water deficit in Setaria italica. Two independent drought experiments combined with small RNA sequencing identified 171 miRNAs, including 151 novel sequences, of which 23 were differentially expressed under contrasting watering regimes. Integrative analysis predicted 1830 miRNA–mRNA regulatory modules associated with diverse biological processes, including transcriptional regulation, redox homeostasis, metabolism, and solute transport. Degradome sequencing validated 19 miRNA–mRNA modules and revealed antagonistic expression patterns for several regulatory pairs, particularly under severe drought conditions. Both canonical miRNA–target interactions and context-dependent regulatory patterns were observed, suggesting that miRNAs contribute not only to strong regulatory switches but also to fine-tuning gene expression across stress intensities. Together, these findings reveal a multilayer regulatory network in which miRNAs contribute to the coordination of drought responses in S. italica.
